However, I'm not sure how to know how deep to cut the slots. Pretty much every string except the high e string sit on top of the surface of the nut. On my tele which had a bone nut put into it, the strings all sit below the surface of the nut.

I dunno if this is helpfull but I have noticed on just about all off the shelf guitars the nut slots are not deep enough and will cause notes to go sharp when fingering chords at or very close to the nut or 1'st position.
